The 2 dust per turn is a bit insignificant. Additionally more dust will usually follow from new buildings (Empire mint, etc) when you research more quickly. For example your empire on turn 90 has 10 dust per turn and 90 science per turn. At that time a 20% science booster will result in much bigger gains (+2 vs +18). I'm talking about overage here. If you click end turn with nothing in your queue then, yes, that industry is wasted. I'm saying you don't need to have 2 things in your queue when you hit end turn when the first one only has a turn left on it. That tutorial message is saying that you have to have 1 thing in your queue when you hit end turn. That does not conflict with what I'm saying. Industry resource for that Turn will disappear one Turn later"

Tl'dr: The 'mistake' was the best option. System upgrades don't delay anything else you are building because they don't cost industry. Industry for that system remained unchanged at 156. The wonder has 13 turns left to complete.

If your queue is empty then industry is not wasted. You said that you made a mistake by not having anything building.
